The minimum vesting time for a FERS benefit is 5 years, but OPM mentions certain exceptions (e.g. members of Congress and staff) where the minimum vesting time is less – more like 3 years. Does this shorter period apply to Physicians at the VA?

No it does not. The only time you can retire with less than 5 years of federal civilian service is if you are applying for Disability Retirement and then the civilian service requirement is only 18 months.
